It looks like the primary figure is not correct -- in the different iterations of the duplex, it is the blue and red regions that are swapped, not the green and orange regions. The orange and green regions always maintain the same position relative to the SNPs.

I believe you are correct, and the error in the figure left me puzzled for about 15 minutes trying to discover what was actually supposed to be going on. Right now the two dsDNA segments under the text "Amplified Libraries / mutations arise during PCR amplification" have orientation:

Red -- Green  -- Yellow -- Orange -- Blue
Red -- Orange -- Yellow -- Green  -- Blue

But instead this should be

Red  -- Green -- Yellow -- Orange -- Blue
Blue -- Green -- Yellow -- Orange -- Red
