Don Storey has published a full list of episodes. He also found it difficult to determine a proper order;

It has been difficult to determine a proper running order for Skippy. The ‘official’ numbering has many anomalies: Clancy appearing in ep. 6 before being introduced in ep. 9; both Clancy and Dr. Steiner being mentioned in ep. 2 before their characters were introduced in eps. 9 and 5 respectively; Dr. Stark mentioned in ep. 1 before being introduced in ep. 4; the pilot episode with a noticeably younger Garry Pankhurst as ep. 36; second series episodes with original opening titles numbered after those with newer titles; and strangest of all, an alternative official list (obtained from the distributor) has the two-part ‘Mayday’ with part 1 as ep. 29 and part 2 as ep. 32, while otherwise conforming to the ‘standard’ list. The airdate order provides no reliable alternative, as the series was screened in a completely different sequence everywhere it was shown.

With no other basis to go on, this guide shows the episodes in the order that makes most sense regarding character introduction and development, with changes in opening and particularly closing credits providing other clues (e.g. early episodes did not feature episode titles, later episodes included a graphic of the NSW Parks and Wildlife Service, etc). Within this framework, when no other ‘clues’ are available to determine the correct sequence, the ‘official’ order has been reverted to."
